In an alternate 1950s Tokyo, a young member of an elite paramilitary counter-terrorism unit, Kazuki Fuse, is traumatized after witnessing the suicide bombing of a young girl. He is forced to undergo retraining, where he meets a girl named Kei Amemiya, who claims to be the older sister of the girl he saw die. However, Kei is revealed to be a former "Little Red Riding Hood" courier coerced into acting on behalf of Public Security, who seek to dissolve Kerberos and merge with the Self-Police. Fuse and Kei fall in love and seek refuge in the sewers from the riot shootout; there, they are met by members of "Jin-Roh," a secret deep-cover counterintelligence group led by Tohbe Hachiroh that protects Kerberos from organizational threats like Public Security; they provide Fuse with an MG 42 and a full set of Protect Gear; revealing they knew he was not the one who killed Nanami Agawa but was instead set up as a scapegoat by Public Security for their failure; they also reveal that Kei's real name is Yuka Shibayama. Fuse seeks revenge against Public Security for framing him and conspiring against Kerberos. The film ends with Jin-Roh ambushing a Public Security raid on their hideout, during which several Public Security officers are killed, and Fuse shoots down Hiroyuki Kinoshita, who was responsible for his retraining. Jin-Roh then disappears into the sewers as the riot police arrive, leaving behind the bodies of those who tried to entrap Fuse at the museum.
